The warranty will cover the shingle from being defective. If the shingle is damaged from an improper installation it will not cover that shingle.

I was just involved in an inspection on a home that had a defective installation of the shingles. The shingle manufacturer (GAF) in a show of good faith gave the owner credit for 3 bundles of shingles.

Keep in mind that a warranty only covers the damaged shingles, not for the replacement of the entire roof unless all of the shingles are defective.

From my experience, any manufacturer of anything will use any excuse they can to void the warranty they offer.

Though the shingle are not flat on the roof deck neither are the ridge cap shingle nor the shingle that are woven in a valley. Therefore you would not think that the uneven deck would be an issue with warranty
