Why not contact the manufacturer of the I-joist and ask them what they suggest? You will have it in writing then for future use.

I've not come across an I-joist that allows notching in the flanges. So any "fix" you devise will be questioned down the road, unless (as already suggested) you contact the manufacturer for advice. (I doubt they'll provide any suggestions at all, but its worth a try.)
Otherwise, you'll need an engineer to design and approve a repair. Save the stamped letter or plan for re-sale.

The others gave you the proper information on how to proceed.
If this were my home I'd reroute the wires through the knockouts in the joist then install tongue and groove subflooring for the storage surface using construction adhesive and screws. It won't go anywhere.

Same answer here. The I-joists are ENGINEERED components - repairs should be specified by someone with an engineering background. This may sound extreme but it is the proper avenue to pursue.
