In the 2006, the IRC has 309.2 which addresses a seperation using sheetrock.
In the 2012 IRC, there is no such reference. I can't beleive they would just eliminate it.
Is there another reference somewhere?

Sure it does, its just been moved to "where it belongs", which is Section 302, Fire-Resistant Construction, of Chapter 3, Building Planning.
See R302.6 Dwelling/garage fire separation, see especially Table R302.6, and see the subsection which preceeds it (R302.5) for openings/penetrations in same.
