I don't see the harm, but I am always suspicious of sealant on top of shingles and flashing since it is indicative of previous leakage repairs. Of course sometimes it is just over zealous handyman... but I always raise the possibility of a past leak.

Silicone caulk, not "normally" used in roofing applications. I would suspect not an issue here. But there have been times where I've wondered.

Just asking should this be run flashing and not two pieces or flashing ??? Looks like that anyway.

When I find crap like that it makes me look closer at the home. If they are using shingles or felt for flashing, it is wrong. If they have just covered the metal flashing, that is I guess for looks and it should be OK.

As others have said that location should not be a problem, but you just never know.
