Why would they place a rubber boot over the sewer vent roof jack as such?

No prior leakage had been present at these locations.

How old is the roof. You know how those original boot flashing's dry out and rip around the top ring.
I did not know they sold just the boot to slide over the top. Its an easy way of fixing things if that is the case. No shingle removal involved.
Is the roof 6 to 7 years old or more?

Probably a 10 yr. old home. They did recently add the ridge vents is the only roof work they disclosed.

Is that what they are is just boots slid over the top of the original boots???

The original boot was probably torn or otherwise damaged and it may have been written up during a previous home inspection, with that being their fix.

That is a very easy fix to cracked or split boots. You can buy a new roof jack for a few bucks and cut the top half off with a razor knife. Apply some silicone around the top of the old and slip on the new. Problem solved!
