Is this a new build? if so hire a new contractor. As to the flashing it appears to be a poor attempt at a diverter/kickout flashing. At any rate incorrect this would create moisture issues runnning water down the sidding.
As to the boots looks like a home style fix to me!

'D' for Dumb. Why worry whether or not it is 'allowed' when a little bit of thinking will tell you that it won't perform? The bottom lip of the boot will not drain and will actually collect moisture. Even if he drilled or cut a weep hole in the bottom of the boot, the flexible flashing is prone to excess motion and sealant failure. Corporate specs? Like Enron, Kerr McGee, Halliburton, etc? Your BS detector should be in the red zone.
