Jeff,

Though not a great idea, any material that is capable of wicking the moisture from the intersticial wall cavity to the outside should not adversly affect the weep hole performance. Some people caulk them or stuff steel wool in them - all in the name of keeping inscects out. The steel wool rusts and then blocks the holes as surely as does the caulking.

In the ideal world the holes would be left completely open.

I think cotton will grow mold like a ...........

I inspect a lot of homes in Houston, where we are basically built on a swamp with all kinds of insects. The only thing I ever see trying to get in weep holes are fire ants. Im sure someone will chime in with mud dobbers, bees, small bats, colonies of illegal aliens etc....

Write it up. You wouldnt be wrong, and it shouldnt be a deal killer. Reference the Brick Institute if needed. They are an invaluable source on all things brick.
