They tried to seal the screws. Most likely the rubber grommets(if they used them) started to crack and needed replacement. But to save money they just rolled some type of mastic sealant over them.

What Scott stated is exactly what they did.

Jeff, one of the first issues that one will encounter with a metal roof is the rubber grommets (called elastomeric washers). When these crack (and they will) they can allow leaks to happen.

That's what they tried to seal up...
