Does look wrong, doesn't it. I would refer back this to a roofing contractor and have them provide the manufacturer's installation instructions that allow (or don't) this.
Loooking at the pic it's hard to tell if the right installwould even work there. The easy fix was that install. It looks like the architect got his way on that one. I would still write it up and recommend consulting with the association as to possible accessments to fix it if they have found that it has been leaking.
